Why isn't black better in this position?

Black to move. Black is down a piece and only has one rook but has taken whites Queen and castled. Engine says position is very slightly better for white. Why?

Well, white's development is better than black's but remember, this may be equal to engines, but it is another story for humans.
My engine reads it at ~-0.5 for black but eitherway, i dont think white has enough compensation for the queen. Material, yes. But the position isnt open enough for the rook and bishop pairs to dominate. If it had less pawns or the rooks were outside the pawn chain it would have been different but rn Black can hold on to a winning endgame imo.
Extra points for White for

-central control
-overall control and harmony
-pair of bishops, especially light squared one
-relative good grip, stability and development

Anyone told you that chess is not about counting material chunks?
I guess you are correct, but chess is also mental warfare. Losing a queen is definitely a mental block or adversary and some people are nervous playing positions where they have two rooks for a queen. IF the white player is affected by this mentality, then he/she is losing. IF the black player has extra confidence in the fact that he is a queen up, then he is winning. However, you can never tell a person's state of mind when you play online so I guess things are a bit different. EQUAL does not mean DRAW and this is where these factors mindset come into play.
Well look at that, I've finally had an encounter with a real d**k on Lichess. Had to happen sooner or later.
