Well I don't think it's worth it to worry too much about it. You didn't cheat, nor this is an accusation of cheating per se; you just broke a rule having good intentions, triggered a mechanism and the game was terminated on that basis, nothing more, nothing less. I guess you can just leave it behind and know for future reference that you shouldn't handle it this way.
If you feel it's not completely fair to claim win and the game is long enough you could always start a bullet or blitz game and wait for your opponent to either come back or flag - unless your opponent has an obvious mate in one or an easily drawn endgame I guess
