I got a message saying the lower seed in the matchup gets to choose the variant. I am the lower rated seed against my opponent

Both players choose one variant (in their opponent's list), and then 6 games of *each* variant are played. You pick from their list (and they pick from your list), it doesn't have to be a common variant, it just has to be on their list.

Your list is zh/atom/koth : you cannot choose atomic because it's not on their list, and conversely they can't pick antichess because it's not on yours.
