When attempting to analyze my latest game in a private study of mine, I discovered that, while I had stockfish evaluation on, it was automatically annotating my moves based on eval swings. This was unwelcome, but what was worse, it appears that I am not even able to manually override the annotation on a move, nor could I find any setting or option to turn this feature off. Is this a new standard feature for studies? I don't recall having issues with this before.

Hey,check the toolbar in the upper right corner of the chessboard and locate the small computer icon.If the icon is highlighted/colored (usually blue or green), it indicates that real-time analysis is enabled. Click it to turn it off. Once turned off, all automatic arrows and move annotations should disappear immediately.
Also, check whether the "Auto Next" icon (two triangles) next to it is enabled. If it is, please turn it off as well, as it may interfere with manual operations.Or check whether you have enabled the 'Challenge Yourself' mode in 'Chess Study'. This mode sometimes forcibly displays hints. My English is not good, please give me a lot of guidance.

It would be nice if there was a toggle somewhere to disable this. The issue is I want to use the engine but I don't want it to auto annotate my moves.

As of right now it makes studies almost unusable. And I don't see how it serves any practical purpose.

I'm not seeing either of those icons you mentioned on my end:

I'm having the same issue, just started today....when I try to annotate, Lichess keeps automatically assigning my moves annotations, especially !? and ?? and I cannot get it to stop. Turning off show annotations just turns off all annotations, which is not what i want b/c i want to see my annotations. Maybe it's a bug after an update?

I Absolutely hate it... I live and breathe lichess studies.... for a while all the updates were great but for a while every update i die a little inside.... this is so annoying, love lichess in general but please this has no place to be in study mode you're supposed to feel in control

Unfortunately it is the same for me, it makes it almost unusable, I feared for a long time to have to find an alternative to lichess studies but if this stays on I'll have to move on... just cannot work with this
